Internal Linking Strategy

Hi everybody, I am a newbie.. So, please go easy on me.. If it's a too basic question..

I have many questions. But I will just start with the one that is coming to my mind right now !!!

A site is linked like this Homepage>PageA and Homepage>PageB.

But along with it PageA>PageB..

How it is going to distribute the authority? Will it look like that the admin is trying to manipulate the rankings? Which page has a better chance of ranking among A and B?
