It's been a strange issue since I started this new website. I finally decided to change to short urls and fix where MediaWiki is installed. It originally was at "MyWiki(dotcom)/wiki/" but as I understand, that's a mistake and it should actually be at "MyWiki(dotcom)/" OR "MyWiki(dotcom)/w/, so I chose the former at the root.
I thought that maybe this was fixing the weird issue I've had, but apparently not. None of the automatic sitemap generators are able to see the majority of my pages. There are about 100 there right now, but I've only gotten those generators to see up to 30 of them, and then Search Console only seems to pick up about half that.
It's as if those pages on my site are invisible. I figured I'd manually make Search Console index "MyWiki(dotcom)/Wiki/Special:AllPages" (which contains a list of all articles on the wiki), but Google says it can't access it... It says "noindex" is set, but I can't find where that might be. It's certainly not in my robots.txt file. Hopefully someone here is familiar with MediaWiki. Thank you! :)
