Are short-tail keywords "included" inside of long-tail keywords?

Excuse me if this has either been asked a lot or is just a fundamentally wrong assumption, but I'm working on a web copy project right now and I'm wondering about the interaction between short-tail and long-tail focus keywords. (For the record, I'm not a complete SEO noob but I've never actually seen this addressed before.)

For the sake of example, let's say I'm trying to rank for the long-tail keyword, "Custom running shoes made in USA," but I also know that "Running Shoes" is a common search term with more volume + competition. If I begin injecting the full keyword throughout my copy, metadata, headers, etc, will search engines try to rank me for both long-tail and short-tail versions, since one is included in the other, or will it recognize the reoccurring "custom" modifier and only attempt to rank for the full-length keyword? Additionally, what if it's even closer in scope, like "Custom Running Shoes" vs "Running Shoes"?
